Where does this term come from in relation to 12 step programs?

This is a guess.

I think it is a derogatory term to be used to describe AA, a take off witchcraft (another psuedo religion/science). That's my best guess!

Craft is an occupation/skill/trade or trade association, and it can also mean deception (crafty).
You can apply whichever fits.

12 step + witchcraft.  Only problem with the analogy is that stepcraft is less effective.
